Anybody have any idea how to do this easily/cheaply? Many airlines have sales into next fall for $249 to SJU, but the only way I know to get from SJU to BON is American Eagle, and that ticket purchased seperately would be hundreds of dollars, or no real savings.

Swim. Other than that, American Eagle is the only game in town. However, try contacting the alternate airline into SJU to see if they can add the AE leg as part of your ticket. May get you a better price.
